This is why I developed a GTD implementation for the mac that tried to take these principles into consideration. It's called "Ready-Set-Do!" and it comprehensively integrates all of one's files and programs into David Allen's GTD workflow without locking people into one program. I don't know that it would be the right solution for you but you may know others it might be good for.
